Flooding is useless, when would you ever take it in a general deck?
This is true for a lot of cards.

Damselfly
Gnome Rider
Skull Buckler
Solar Shield

Anyway. I believe Flooding is supposed to make a total field lockdown combined with the many sources of Freeze Water has.. Flooding + 2 Squids -> only 1 creature will be able to hit you. I don't know how to buff it - it is too situational. Decks that use more than 7 creatures are rare. Perhaps it needs new cards to become more powerful/used.
dagger is for newbies to farm...
nightmare is useless, i will have to agree, except to limit ur opponent's fractals, i guess
virus is upgraded is not that bad in a bone wall deck (combined with plague, it's actually very good)
skeleton is just for mutation (in rainbow decks, using bone yards to summon them, and mutate them)
ash eater is indeed very useless, but it's a free immolation/cremation
gnome rider, if upgraded, can serve as earth pillars
skull buckler is truly useless...
solar shield is truly useless...
luciferin is very good in hope decks

Do you know what all cards that you listed have that flooding doesn't have?

They can still do their work against all decks.
Flooding is, like purify, a completely situational card, but if it doesn't work, it's completely a waste.
There are things worse than eating tuna directly from the tin

or maybe flooding could cover the entire field and instead of killing non-water creatures give a 50% chance to freeze/time bubble for 1 turn non-water creatures after they hit.

Yes, I know the sentiment, but has it ever actually been tried? With the high upkeep and extremely slow setup it might not even be OP.
I think with a dedicated deck, I could get it out in 6 turns or so, at which point I'd be basically invulnerable, because I'd be gaining 16+ bonewall counters a turn. Toss in some condors and that should finish it.

Skull buckler + afla = mono-death lockdown deck. Agreed with solar though (although if not running upped or RoL/hope, it's kinda okay, but why would you be runniing a mono-light stall that doesn't use hope?)

On-topic, fenix's post contained a very good idea, that + a possible reduction in upkeep might result in more use of flooding|inundation.
