First of all, there's no need to worry too much about technical details at this point. Everything will be explained as we go long. First Days of WoE will be tutorial-mode.
How will diplomacy work? I mean will any alliances that are made be technically unofficial? Or is there some system that it has to go through?

That's a good question. Issue with alliances is that even if we force everyone to use a system, nothing stops them from doing unofficial backroom deals. I think that the best way to do it would be to have a hybrid, so that players are free to do unofficial alliances but doing official ones (with requirements) gives them bonuses.
Because being in an alliance gives you certain advantages, we have to limit them somehow. Teams forming alliances during Day 1 is not really the goal. I was thinking that there should be some kind of requirements that have to be met before two teams can form an alliance. For example there should be a certain number of Days without any PvP battles between them etc.
Merchants: can you only buy each specific card in their respective capital city (i.e. only air cards can be bought in cloud city) or can you buy any card in any city?
Quests: Where will we see what quests are available? Will they be in each of our secret sections and we go to our capitals to pick them up or will there be a general running log of available quests and were they can be picked up?
Upgraded Cards: I see we can use 1 upped card corresponding to the mark skill we have. It also seems like we gain upgraded cards based upon level? Or upgrades specifically for the skills we have (i.e. we have 12 life skills, so then we can use up to 13 life upgrades ... accounting for the 1 extra from the mark)?
Team income: It seems like we get income for our team based upon hexes we control. Do we have to use the 'work' action to gain this income? Do we need to go to our capital to pick up our income?
Misc: Can we cross the river running around the map (I understand that the map linked in the unofficial sheet might change) or can we only use the bridges? What happens if you must discard below 30 cards? Are you dead dead? Will there be quest progression that don't involve killing people if we would rather not murder for no good reason?
Ownership of the City/Town will determine which cards can be bought. Details will be given during Day 1.
We will start with a very simple quest system at first and slowly move to a more complex one. This will be explained later.
Marks actually give you 3 upgraded cards, only Mark of
give your 1 upped card. That is because the latter is special:
Use the mark of the element that controls your current hex. If the hex is neutral, you can pick any mark. Additional upgraded cards are gained based on skills. 1 skill from a specific element = 1 upped card of that element.
This is something that will change from what it was earlier. Instead of players gaining revenue, it's the
element that gains revenue. With this community pile of cash, teams can do stuff like build castles and put a bounty on their enemies. Players have to work for their own cash, literally. By using "Work" action, they gain cash based on how many hexes their element controls.
You can cross rivers without using a bridge.
If you discard below 30, you need to either wait a bit longer for a resurrection, or reset your character.
Yes, there will be all kinds of quests, not just ones that involve killing.
If a player is to be kicked out for Incactivity, what is the limit of days/weeks until you are vulnerable?

There is no specific rule just yet. We'll do it on a case-by-case basis. It depends a lot on previous activity. If you are active at some point, taking a longer break is not a big deal. But if you are never active, then you'll get replaced pretty fast.
Are the various resurrection skills meant to have parity with each other? A self-rez can only affect you, while one person with a targetable rez can basically cover the whole team's rez needs.
What do players do with the relics they dig up? Can you dig up multiple relics in the same location?
Anything the rest of us can do while tests their char sheets?
What rez skills are we talking about here? "cover the whole team's rez needs" might suggests that you have misunderstood how the whole thing works.
Relics can either be sold or used with skills/quests.
