The problem with these 2 decks is that each is really vulnerable to SoFo and other forms of early Permanent Control. Also, if your opponent has Black Hole and Discord you are going to be quite behind(in either case).

That's not entirely true, at least for the PvP2 environment.  The only time perm control is a problem is when it's prefaced with an early Discord before you get out your first MG. 

One of the strengths of this deck is it's low quanta requirements.  Even against opponents with some quanta denial you'll usually get your first MG at turn 2, 3 at the latest.  You'll also usually get at least two MGs out, but even if you only get one, that is often all you need to win.  If their deck is full of quanta denial cards, there are that number fewer damage cards, so you have longer for your MG to chip away at their HP bar.  If you opponent is successfully quanta denying you, don't play any more pillars/pends so they have less quanta to steal/lifegain from you.  Burn quanta from your mark with SoD and even consider discarding pillars/pends instead of playing them if your hand gets full.  Play smart and enjoy the win  ;D
