is there a reference about the order in which cards are played?
for example: i am playing a mono-darkness deck right now. it looks like pest always go first, then other creatures, then weapon. what is the order for creatures, etc.

Pest doesn't always go first. If you hover over a creature, you can see a number in the middle. That is the slot in which the creature is. Slot 1 attacks first, then slot 2 and so on. Creatures are placed on the first open slot available, so if you play 2 creatures (they occupy slots 1 and 2), then your opponent kills the one in slot 1, then the next creature you play goes to slot 3.

Weapons attack after all other permanents have proc'd.

Hope this clears things up for you.

This is always situational.

As a very general rule of thumb, expensive cards are played before cheaper cards / high-attack creatures are played before low-attack creatures.
EDIT: This isn't a very good rule, read the next page
Other things that make them be played earlier:
  • necessary defense
  • quanta generation
  • deck strategy-required cards
  • growing creatures/permanents

(Also there's a picture floating around somewhere on the forum that shows the creature/permanent order for the end of your turn. I know for sure that weapon isn't last; it's right before mark. Near the end, but not last.)

Not the last, true ... provided there are permanents on the second line working its end-of-turn magic (stacks of Shards of Gratitude/Void, Sanctuaries, Flooding, what have ya).

I worded it that way because the weapon slot works its magic (read: its damage and all the effect that occurs) the last among the first line (that is, the upper line) of permanents. The weapon slot is slot ten. (Marks, for the reference, is slot five.)

I think you mean slot 1.  If slot 1 is empty (as it would be, if the creature in it had been killed - assuming it didn't become a Skeleton or a Malignant Cell), then the next creature played will go in slot 1.

This has been an eternal question in card games, and it was satisfactorily answered by the beatdown theory in MtG. It has much more to do with figuring out what your opponent's deck is than your own. After all, you should already know your deck. That's not the tricky part. btw it seems like we are talking about 2 different things in this topic. I think OP meant the board order thing but I agree, card order decisions are more interesting  8)

Is this deck generally the control or the beatdown? This is a pretty interesting question actually, since its not obvious at first glance IMO and since knowing your position is vital if you wanna fight this deck. Think it generally wants to rush, but you fight it like you fight a control deck: By applying early pressure until the board is inevitably locked down. Generally I think this deck is the beat down, but this topic merits a whole new article in itself.

Huh? I've been doing vice-versa the whole time. I play as many cheaper cards as I can, so that I can get my creatures early. After all, the cheapest creatures in my deck are those octopi.
My idealized elements cycle:
Water -> Fire -> Air -> Earth -> Lightning -> Metal -> Light -> Darkness -> Wood -> Water
