I would like to know (from anyone trying to figure out the story): How did the train come to a stop?

Damien was murdered by someone else on the train.

Define 'by someone else'. (?) - This doesn't exactly solve any mystery, unless you're referring to a specific culprit.

The train came to a screeching halt because the train had the emergency brakes triggered automatically after the override was on for too long.

No one inside the driver's cart would willingly let anyone in who is not part of the train staff. They would also not leave it unlocked accidentally to avoid someone breaking in.

The door to the driver's cart requires a conductor's key to enter.

The person who had murdered the three people inside did not have any key on him.

At least 1 death occurred in the driver's cart while the door was completely closed.

The weapon used to kill the three people inside is not something you would find 'conventional' (i.e. - not a knife or a gun).

The culprit never opened any roof panel.

I know that now I just need to put the picture together. The solution is right at my fingertips.

Ok, let's do this. Have not read through every post, so I risk stating something old.

The three in the drivers card were killed with poison gas.
The three in the driver's cart were killed by poison, brought (unknowingly) by Marcia into the cart.
The murderer entered while the drivers opened the door for Marcia.
Someone else got the conductor's key, unlocked the door from the outside, and then the murderer entered the room.
The murderer entered the cart through a secret pasage.

I've put another theory together:

The culprit bumped into Marcia on the way to the Driver's cart and pointed a gun at her. She was then forced to open the door to the driver's cart with her Conductor's Key. The culprit then pushed Marcia in the room and threw a bomb(or any other explosive) among the people inside, then quickly closed the door. The blast killed everyone inside, cracked the windshield and bursted the roof panel open.

This was the point in the story when the train started shaking even more violently.

Something happened to cause the emergency brakes to activate.
Either someone accessing a manual over ride, or the on board control panel figured it was time to do so.

The part in the story, where the cell phone is used to call 911, seems really out of place, or is just some trivial fluff for no apparent reason, judging from the answer I received above.

The author alludes that this is a train similar to the ones run by AmTrack, on the west coast of the United States. These are all powered by diesel-electrics. So that rules out carbon monoxide poisoning.

The conductor was killed / murdered first, and the next two victims could not have succumbed to poison gas so quickly - unless it is some kind of nerve agent.

Since broken glass was strewn about the cockpit, I'm guessing some at some kind of implosion / concussion device.

I already asked this from Kuro. The full answer I got was that there is an emergency brake system in the train, that automatically activates the brakes when it reaches the next station. This is not something you can find on an AMTRAK train, but as i understood, only some basic characteristics are shared with our train and the AMTRAK. The rest is made up by imagination, because we're ain't engineers.

Note that if anything seems to be out of place that is not related at all to the original mysteries, it's better to ignore them, because they distract you from the real point of the game.

There are no secret passages leading into the driver's cart.

Every conductor on the train always had possession of their key while alive.

The drivers did not open the door for anyone.

Marcia did not bring anything into the cart.

If any harmful gas was detected in the driver's cart, any of the people inside would have been alerted and would simply open the roof panel and/or driver's door to ventilate/escape the room (and temporarily allow the train to autopilot).
