Is that the one where Giovanni turns Pokemon into Shadow Pokemon? (where there was a COMPLETELY badass Shadow Tyranitar?)

no, he fought clones off-screen -- only pokemon you see of his is persian during the movie.

also, idk if you saw my post in the other thread. the short you were looking for was Pikachu & Pichu from Pokemon The Movie 3

Ah, yes. That short was Pichu and Pikachu.
However, the movie where they fought clones definitely was the first movie, not Mewtwo Returns.

In the first movie the clones fought against the originals.
In Mewtwo returns the clones, mewtwo and Ash fought against Team Rocket.
