As I've thought about it more, I would prefer random pairings instead of swiss pairings starting round three.
Swiss would be better for events where deck changes during the event are not possible. This is not the case in Metamorphosis.

At the start of round 3, there will be 4 undefeated players in each alignment. Two of those players will play each other in round 4. None of the undefeated players will want to play their game in round 3 because if they win, their opponent will know the exact deck they will use the next round. That would mean the winner of the other match will be able to morph their deck into one that is capable of counting their opponent, who they will then know. Whoever is the second player to be undefeated in round 4 will have a large advantage.

To summarize, the player that plays their game first will be at a disadvantage if the swiss system continues to be used in rounds 3 through 6. This would mean that if the swiss system is used for pairings in round three through six, many of the matches simply won't be played. The players that do play their matches will be at an unfair disadvantage.

We both had to start from scratch with decks we got held up on.  This match was a good reflection of how aweful our decks were.  I Exploded his early gravity pillar in case he was holding onto a graviton firemaster.  He played a turn 3 phoenix that stayed BB'd the entire match.  He rage potted my first two lava golems before I got the third & fourth to stick into play.
