Good stuff. I love the idea of having this kind of generator.
Here's my feedback.
Visuals and UsabilityI like the simple layout.
I think there should be a title "Elements Deck Creator" with description (regular size fonts) under it. Right now there's a 40 word "title" with large fonts which looks a bit weird.
"Number of Cards" field looks like it has space for a deck with 10 million cards. Making it less wide would be better imo.
I think that the elements logo at the bottom-right looks a bit weird because it's the last place logos are usually found. I would either get rid of it or put it in top-left.
"Exclude Mark Cards", "No upgraded cards", etc. sounds reverse to me. See the example below.

What I'm trying to say is that I think a better way would be to
let users check the boxes of what they want to include, not what they want to exclude. It's logical and easier for the human brain that way
"Generate" button has that description
inside the button. It should be as a regular text next to the button.
MechanicsIt's difficult to give more detailed feedback because I don't know the exact mechanics. Is the tool building totally random decks? If it is, then for the next version it might be a good idea to try to make it smarter so that it for example avoids certain card combos that suck.
I think users should be able to to choose the number of upped cards, just like they can choose the number of total cards. Makes more sense that way.
Here's one alternative way to do it:
Number of cards (30-60)
Number of upped cards (30-60)
Elements (one checkbox per element. Deck gets built using all the elements chosen)
Rare Cards (yes/no checkbox)
Mark Cards (yes/no checkbox)
Nymphs (yes/no checkbox)
Something like that. For a more advanced version, you could have things like choosing the general strategy of the deck etc.
