I just won a Lv. 2 AI match, and my score and deck level went DOWN. Is this supposed to happen? I was at around a score of 335 before and 299 after.

if you are fighting an opponent to far bellow you, your score will go slightly down instead of up.  though i dont think it should happen at 335, and definitely not by that much...

If I'm in PvP2 (or 1), and my opponent rage quits, but then his/her AI wins does he/she still get the winnings?

Playing against Platinum League with a mutation deck, multiple times I've noticed that Supernova doesn't give 2 quanta to all the elements... sometimes it leaves out 1 quanta from multiple elements before there is anything besides my towers/pillars on the field... is this another way to make Supernova less OP?

On the bar of tabs (home, rules, help, etc.) You'll see one called Battle. This is for a little minigame, in which you level'd up fighting elements creatures (very simplistically). You could also attack other members of the forum. That's what they're for.

One possibility that you just didn't see it properly or miscalculated something. The other way I can think of is that your account was open in another browser with a score of 299, and its score saved just after your score of ~355 saved.

Referrals are related to you getting banned. You get 1 point of rep per post and 3 per starting a topic. For every one hundred points you have, 1 point shows below your avi.
