Pablo freed Alfred by using a hand grenade from the outside of the Chapel, then picked up Simon's main masterkey in the office. After Alfred locked himself in the dark room, Pablo used the masterkey to unlock the door, kill Alfred, then leave (locking the door behind him).

Alfred sustained new wounds from the killer between unlocking the surveillance room door for Lucy and locking himself into the dark room, which then caused his death.
