Lucy stabbed (and thus, killed) Alicia during the night. After killing her, she locked the door while on the OUTSIDE and then, just like before, threw Alicia's room key underneath the door into the room.

Aside from the basement door, a key cannot be moved through a door while it is locked.
In this context, "through the door" means through the doorway, which includes things like under the door and through the keyhole.

Alicia did not kill anyone in her own room.
Alicia's killer left Alicia's room before you woke up.

Lucy entered Alicia's door either by her roomkey or by walking through the already open door. After Lucy killed Alicia, she closed the door from the inside and jumped out the window, leaving the window open for the night. In the morning after Howard opened Alicia's door and we woke up, but only before we got there, either Lucy or Howard closed the open window.

The room was on second floor, it was too high to be able to jump down from the window.

Lucy entered Alicia's unlocked room initially and stabbed/killed Alicia. She locked the door on the inside without the use of the room key, then CLIMBED out of the window onto a ladder to descend, leaving the window open for Howard to close and THUS LOCK, before exiting the room. Lucy hid the ladder also.

She left the room and then used a magnet or special device to fix/close the lock on the outside of the room (because the door either used some sort of card key system, or because it used terrible physical keys that a set of tools could lock up).

When Howard unlocked Alicia's room in the morning, there was no rope anywhere inside the room.
I mean, if she tied a rope to something in Alicia's room to climb down, how did she get the rope away from the room then?

Well, just because Howard unlocked the room doesn't mean he has to re-lock it from the outside with his masterkey (he never did). Remember that during the story, Howard just states that he had 'unlocked' the door for Lucy before you woke up, and thus, he leaves the room unlocked while Lucy decides to feign the whole #OMGMYFRIENDJUSTDIED shiz.

The rope was tied onto something OUTSIDE of Alicia's window but not on the window or onto anything still in the room that Lucy could have yanked out.

Alternatively: Lucy killed Alicia, locked the door on the inside, then climbed onto a nearby tree outside of the window to climb down.
