Uh... yes? Just as long as they're only used during the correct phase.

Examples:
A person has a daytime skill and a separate nighttime skill. Daytime skill is used fine. Nighttime skill is also used fine. No harm done.
Another person has 2 night time skills. They are both used during the night without repercussions. No harm done.
A person has a skill that can be used BOTH during the day and night. If it used during the day, it can also be used during that same night.
