Upped can still use TStorm (with new Desi's cost being 4)

What's wrong with Desi's cost? You gain all your quantum back, so after your 4th turn, Desi's cost is practically free.

I lost with the non-upped Bonestorm as well and I think I know why. My draw was good, but I played the cards wrong.
Here's what I should have done instead:
  • The first card that should come out is bone wall.
  • After that: Bone yard.
  • Once you have those in place, you can start playing vultures or killing his creatures with thunderstorm.

Its no use playing thunderstorm early, even with boneyard and vultures. In the late game, his fractal will destroy any bone wall you can put up. If you lose your bone wall in the late game, you will have to wait until you can put it up with a combo:
  • bone wall
  • thunderstorm

I guess I won't be seeing EP in a while again, but let me know if you find this strategy valuable.

The thunderstorm/death deck works most of the time (not sure what my record is, but I think I've only had 1 loss with it) but you have to play it correctly; you can't just drop stuff as you draw it and expect a good win rate.  It takes more thinking and timing to do it properly, which is why I like this particular deck.

In 1.32, things will change a bit; thunderstorm will kill ruby dragons as well, but it will cost 1 more quanta, though that shouldn't really be a problem even in unupped.

It works! What a lovely deck. Also, note to self: Do not play vultures unless you can boost them with thunderstorm immediately.

1-2 against EP with standard Bonestorm in the past month, but neither loss was due to the Tstorm cost raise. They were actually both not drawing bone walls until it was too later, and it almost cost me the third game too.

Think I'm going to revert back to five bone walls again.

Had Eternal Phoenix, used the BoneWall+Thunderstorm unupped (just upped Bone Walls 'cause I had them), had 8 HPs left. Basically, I won because he at the last moment chose to Fractal ashes instead of reborning one and fractal Minor Phoenix. Spun Minor Phoenix AND Explosion (I needed the latter, too).

He will always fractal ashes instead of minor phoenixes even if both are available on the board.
The targeting algorithm of fractal is weird...

I agree - just got an EM with fully upped PDials.  I've had much more consistent results with PDials than Bonestorm (and most people would likely get PDials before an upped boneyard in any case).  Reid4891's study with PDials had a 77% win rate - although that was in Oct of 2012, so the results might be a little different.   I'd only go with Bonestorm if you don't have the upped cards.
