Originally it was one of ScaredGirl's decks, the 40 card version. I stripped out 1 steal, 1 empathic bond, 1 Hourglass, 2 Sundial, 1 Otyugh, 4 Pillars.

Thoughts on any possible improvements? I know upgrading the cards would be an improvement, aiming towards the coins to do that.

I've played a few AI3 and AI5 matches with it, seems to come out quite well from them. Not always with EM but I've only lost a the odd few (eternity was last in 1 match, some others I've just been unlucky with creature control on both sides).

Unsure whether to upgrade the boneyard or not. Would give a bit more power, but not sure if the extra play cost would be too much (although upgrading bonewall would bring total death cost to the same as it is now which is manageable).

The reason that SG's deck is 40 cards is because you use your hourglasses to draw through everything to have it all on the board as fast as possible.  I don't think you need 3 hourglasses or even 2 in this deck, as it will only increase the chance you deck out with such a small deck. 

-2 or -1 hourglasses +1 bond or +1 quintessence.  Maybe even a permafrost shield

You can't deck out with this deck, Eternity stops that (unless it's drawn last, of course). I have 3 Hourglasses so that I can draw all of my cards as quick as possible so I can get strong mutants out quickly.

But I'll give it a go with -1 Hourglass and +1 Quint: if I can get Quint on Queen + Druid then that's infinite mutants.
