I have seen no sign of a card interrupting another card. So the question would be whether the permanent increments a counter until discharge after the bolt is done or if the permanent is simple activated ready for the bolt to finish. A Fire Bolt is 1 source of damage after all as shown by Voodoo Doll'd reaction.
It says Spells that deal damage, saying the spell as a whole, not every single piece of damage dealt.
