antimattered poison creatures still inflict poison regardless of whether a shield is up.

I'm assuming this is working as intended because the creatures are technically affecting your HP due to the antimatter. It just seems counter-intuitive...

Yeah, same goes for puffer fish and other poison creaures as you already said, and yes this is working as intended 
I totally agree with you, this seems weird. I explain it to myself as:

"The creature still makes a succesfull attack, it's only that his attack damage is negative".

The skill states that it needs a succesfull attack to proc.....

No, they're still dealing damage, the damage has just been inverted.
