I have Gravity/Earth, with 6 Otyughs and 2 Sapphire Chargers as my primary damage, but I can almost never outdamage the poison when he has non-creature poison or I just happen to not draw any Otyughs, and the Time deck with his weapon of infinite put a creature on top of my deck can usually grind me down.  Any thoughts on what I can do vs these two?

Fewer otys and more chargers, perhaps? Don't know what your deck is, so it's a bit difficult to say.
Shriekers might be an option, if you have enough earth. Pulverizer, if you've got it, should be able to take care of Eternity.
Adding novas and a couple of steal, deflagration and/or purify would be a bit drastic, but might help.

I see something about upgrades on that card list.  What is that?  Also, thanks for the tips.  I have 2 Graboids since the Quantum Pillars I have occasionally give me the Time to morph them.  I was mainly wondering if there was any way to get rid of the poison, cause if you get unlucky and can't draw the cards to deal with it early, you're stuck taking 15 a turn or something.

Upgrades can be made to your cards at the cost of 1500 coins per card once you've beaten the 500 score quest.

Purify is currently the only way to remove poison, and it costs 1 water quanta to cast. I suppose if you're using quantum pillars it might work, but you can probably find better ways to deal with poison. As Delreich said, Pulverizer is your best option, but it is a rare so you either have to win it or choose it as your prize in the 500 score quest.

Oh the poison decks try to slow your creatures down with ice, I use an adrenaline deck to move past these. Try to use gravity pull as a removal spell. They tend to not have many death quanta, if you drain those with black holes, that could help.
