Considering the big differences in the amount of players per country, it might be an option to just let people chose the country they want to play for...
(with ~196 countries on earth and 3 players per team, there could be 588 players in total attending the main event!)
That way, people could decide for theirselves:
Do they want to participate in a countries qualifier and accept the fact, that they might not make it into the main event?
or
Will they sign up for one of the countries that have less than 3 players?

Making this a fun and international main event with as much participants as possible should be priority i think.

qualifiers wouldnt have to be such a big event itself imo, with groups etc.
a simple double-elimination system should be totally sufficient

Well this what Odii and chess suggested,  I think in a situation that can solves some problems.

one side we have countries like USA with many players, and would be only 3 players on the team
in other side, countries with few representatives like Norway with only 2 players

and in the USA. would be many players out, we take on "pilgrim" option pleasant one for those who did not qualify in his home country but still wants to participate in the competition, so they can fill countries with shortage of players.

They could even bid on players with Electrum so there would be yet another decision: do you pay 25,000 electrum to get that guy with 10 PvP Tourney trophies on your team, or do you move on and keep the 25k to buy cards and other players? There would have to be certain jobs for teams (Electrum Grinders, Team Captain, etc.) which could be assigned by elections, though.

Electrum auction? If so, then the values will get over 1 million electrum for most good players, if it stays at 25,000 then it's too little, I can buy 450 players now...

unfortunately we do not have at least 100 active players. :(
but reinforces the idea, I think in a team could have one champion who could use more upgraded, such as the general in war.

Here's a thought. Instead of sitting here discussing all the hypothetical possibilities about imbalance between countries and continents and whatnot, why not take a quick survey of who is actually interested along with their home. Then put together a list of names and countries so you have actual demographics of likely participants and then work from that to figure out exactly how to deal with the teams.

There's a lot of good ideas in here, but the big thing most of them are missing is that there's not necessarily any correlation between the total number of players from a location and the number of players from a location who will participate in this event. Just run tentative (non-binding) sign-ups now, sort the list by nationality/region/continent, and see what you've got, and then haggle over the exact method of determining teams/finalists.
