To add more synergy in the game I came up with a few new pillars:
(artwork is not mine so new artwork will be needed)

Magma/Lava Pillar
To create these pillars a player would need to fuse an Earth Pillar with a Fire Pillar.  Together a magma pillar is created.
Spoiler for Hidden:
With this card you can help bring together fire/water/earth. I find earth to be difficult to run with water.  However earth and fire work very well together.  So through a small sacrifice (essentially 1 water) you can convert a fire quanta and a water quanta into an earth quanta.

Ancient/Historic Pillar
To create these pillars a player would need to fuse a Death Pillar with a Time Pillar. Together an ancient pillar is created.
Spoiler for Hidden:
With this card you can bring together life/death/time.  Maybe it's simply because I am new to the game but I rarely find anyone playing life/death decks. I figured its probably due to the sheer slowness that such decks may suffer from.  However both colors are commonly paired with time.  So I figured to use time to bring the two together.

Yin-Yang/(upgraded)Yin-Yang Pillar
To create these pillars a player would need to fuse a Darkness Pillar with an Aether Pillar.  Together a Yin-Yang pillar is created.
Spoiler for Hidden:
With this card you can bring together light/dark/aether.  Maybe it's just me but darkness seems to struggle to play with aether.  Light seems to struggle playing with darkness.  Maybe these will open up opportunities for them to work together.

Compressing/(upgraded) Compressing pillar
To create these pillars a player would need to fuse a Gravity Pillar with an Air Pillar.  Together they create a compressed pillar.
Spoiler for Hidden:
With this card you can bring together gravity/entropy/air. By now you get the point.

Because this basically makes fire/darkness/death/gravity pillars obsolete I think these be restricted to 6 per deck.  Look forward to feedback.

They seem UP to me.
Compare this to rustler, which has a 1 input > 2 output, which is possibly the worst life card and definitely one of the worst cards in the game. This has a 2 input > 1 output.

Sure, this has more element diversity, but the point would still stand; this gives 1 of an element, for 2. Why not just use a pillar?
I feel that these cards are supposed to make trios, but instead just make a tiny bit of quanta fixing for rainbows they don't exactly need (Supernova.).
With all versions of the card, the quanta production has a bias, and is slightly weird according to your reasoning.

Take historic pillar:
"Death/Life is rarely paired. Life/Time and Death/Time are paired commonly." So, surely, you'd use time to generate life and death, right?

I think the cards should be like this:
Also, every element does have synergy. Elements that have less synergy is more so because thier cards do not combine very well, not because of quanta production problems.
A few combos that come at the top of my head:
Earth + Water = SoPa Wardens, Trident+EQ.
Life + Death = Empathatic bond + Aflatoxin.
Darkness + Aether = Pest + Fractal, Nightmare + Silence.
Darkness + Light = Voodoo + Holy Light,  Crusader + Vampire dagger.
Gravity + Entropy: Discord + Black hole (One of the strongest combos in the game.)
Entropy + Air: Wyrms + Chaos power, FFQ + Druids.
Gravity + Air: Overdrive + Wyrms, Titan + Animate weapon.
